You said the nut looks chewed up. Is it at all possible you are trying to intonate at the first fret of the D string? This would explain a lot. I reversed the saddles so i could get the saddles to move back a bit farther. These strings would intonate a bit sharp at the 12 fret. This didn't help. I took a fine file and filed the nut slots just a bit.
